Help Please..

Hope someone on here can help me with a couple of questions I have...Hopefully I have posted in the right forum...

Beginning of last year, I purchased my dream bike...2006 VRSCA with limited edition cans.
I have riden a lot of different bikes, but the V-Rod has always been my favourite...
I have made many mods to the bike, including pegs, grips, mirrors, removed dogs ass, 200 rear tire, UE 5 gal fuel tank, LED tail light and rear turn signals, front signal relocation kit, headlamp visor, painted rims side mount licence plate, and more that I am sure I have not mentioned.

When I got the bike, it had only 1800 miles on it, and the previous owner had replaced the stock exhaust with Street fighter un-baffled slip ons, made it topless and replaced the filter.
The bike was extremely loud and seemed to blow a lot of smoke when giving it the gas.
One of the first things I did was change the exhaust to baffled Tab slip-ons, and purchased a Tab fuel manager.

I had the dealer re-flash the ECM to make sure it was factory and it was, so I know the previous owner did not get a re-flash to compensate for the pipes and topless mod.

The tab fuel manager was very simple to use and I was able to eliminate the black smoke on hard acceleration by leaning the fuel mixture. This also improved the fuel mileage to about 30 - 35 mpg (this is good as I am 6'2 and 250lbs)

Recently, I decided to change the exhaust to the Supertrapp 5.1 and am really loving the low rumble and reduced noise on the highway from the Tab slip ons. I do a lot of longer rides and the loud exhaust was starting to get to me..

So, I guess one of my questions is:
Does it make sense to have to be leaning out the fuel trims when the exhaust and intake has been opened up to allow more air flow?
To me, and from what I have read, I should be having to increase fuel to compensate for the added air.
Without the tab fuel manager, and running factory ECM flash, topless and free flowing exhaust, the bike was running rich and blowing smoke.

Also, is there a way, without tearing the motor apart, to know whether the previous owner did any other motor work (i.e.. cams)?
If the cams etc have been changed, would that lead to a rich fuel state and blowing smoke on acceleration with the topless mod and exhaust change?

The bike seems to be running ok. I still have the tab fuel manager on the bike with the Supertrapp exhaust, but I am concerned that perhaps by having to lean the fuel mixture to eliminate the smoke that I may be causing damage to the motor. When I start the bike up there seems to be black soot still present and I am worried about leaning the fuel mixture any more than I have already.

Sorry for the long read but I hope that someone can help me out...if nothing else but to alleviate my fears of harming the bike...
